When I try to upload my edits from josm, it says this: “Failed to delete node __. It is still referred to by way ____. Please load the way, remove the reference to the node, and upload again.”

The most likely situation is you earlier ignored a JOSM error when deleting a long way. JOSM will warn you if you try to delete a way which extends outside the downloaded data - you can of course ignore this. However you really never should, as you’ve found out. Because what happens is other ways also use the nodes which you have now deleted with the way, resulting in this conflict.
How to fix? If it’s just a small edit then redo; otherwise you can work through it one by one using the conflicts window. Or better is to download the area the way extended into - this helps get the conflicts all at once, rather than piecemeal as you attempt to upload.
