I need some Railway Suggestions because so far my railways have been not so good. I’m working on a railway called Link Intercity Rail Witch will have characteristics like Amtrak IE; Intercity, Underfunded, Underused, Expensive, Mostly Diesel, Not many tracks and underused. I also have the main rail line and some fright and abandoned rail lines.

See, you’re going to hit issues because you are trying to put the cart before the horse - ie drawing railways and adding the rest of the landscape as an afterthought. Have you thought about terrain? Did the railways arrive when the city was being constructed, or afterwards? Gauge? Passenger levels? Where are the industrial areas that require freight lines?
Some things on your map are downright illogical. Why go to the expense of building a long quadruple-track bridge across Michael Bay (ending with two impossibly sharp curves) when there is another bridge via the island 1 mile away? Rosewood Drive subway station as a terminus makes absolutely no sense - people want to go straight towards the city centre, not start off going the wrong direction round a huge loop to get there.
Airport runways are comically short. Guadalupe landing strip could only be used by helicopters and the main airport with 1000m runways (far too close together) by the smallest fixed-wing aircraft.
‘Link Intercity Rail Witch’ and ‘fright and abandoned rail lines’ sounds like a ghost train.
