The easiest way is to use the “layer” tag. So the street can be no layer tag, and the building can be “layer=1”. Alternately, the street can be “layer=-1” and the building can have no layer tag. This is sufficient for rendering, I think.

Depending on the style of flyover, however, there are other ways to tag. If the flyover is just an enclosed footway bridge over the street (called a “skyway” in some parts of the US), I think the best tagging is something like “bridge=yes” “layer=1” and “highway=footway”. Alternately, if the building is substantial and the street goes “through” it, then you could tag the street as “tunnel=building_passage” and “layer=-1”.

You can build the bridge into the building as one object in the same layer, and then use the style ‘tunnel’ and type ‘building passage’ for the roadways.
